If you have more time, the nearby Manitou Cliff Dwellings Museum is an excellent alternative to Cheyenne Mountain Zoo. If you have less time, start your day a bit earlier and skip Cheyenne Mountain Zoo or cut short your visit to the Garden of the Gods.
