You can take a ferry from Malpe Beach to reach St. Mary's Island.

With more time, you may want to add a visit to Kaup Beach, another beautiful beach near Udupi, or visit the nearby town of Manipal, known for its educational institutions and beautiful campus. If you have less time, you can skip either Kadiyali Mahishamardini Temple or Sri Krishna Temple, based on your interests. Also, note that St. Mary's Island is closed during monsoon season (June to September), so plan your trip accordingly.
